I've looked in the prefs but can't figure out how it's supposed to work. There's a colour pallete but no way to specify what colour should be assigned to what. Surely there's a text file somewhere. I've poked around in my home dir but don't see anything for gterm.

Have a look at the /etc/DIR_COLORS* files.
