I am having a similar problem since I installed F11.  All of my desktop icons are disappearing from my workspaces.  This did not occur when I did a fresh install of the base Fedora 11 (32bit) rpms.  The icons disappeared sometime when I was upgrading and adding packages using yumex; unfortunately, I do know exactly when the problem started.

I did find a temporary solution.  By running gtweakui-nautilus twice, I can get my icons back.  This solution only appears to work until I reboot at which time all my icons are gone again.

The "gtweakui - nautilis" command is found in the System -> Preferences menu.  You may have to install the gtweakui package if it is not there.

The first pass, you need to disable the Desktop option "Use nautilus to draw desktop" and close the dialog so that the changes take affect.  The second pass, you enable the same option.

I have not had time to dig deeper with this problem because of other upgrade issues that I am facing.  In other words, I do not know if this is a problem with nautilus or some other program.
