I've isolated the problem. It's dbus not exiting properly at shutdown.

I'm glad that you isolated the culprit causing the failure to power-off in runlevel 5, but not runlevel 3. Hopefully action is taken to fix the closing down of services on shutdown.

It is interesting to see a runlevel specific problem. Does runlevel 6 always shut down the same processes? Or is shutdown aware of which runlevel it is shutting down from?
