You should be able to run 
# system-config-mouse
to select or change the type of mouse attached to the system.  This
should work in X or a console.
The older text mode utility
# setup
is also still around, but I suspect that the mouse configuration there
only affects the console gpm utility.

If this does not answer your question then some specific details about
the problem may prove useful.
