It's a feature of POP that you need to properly log out, else it's
assumed an error has occurred and you may not have received the mail (so
it's kept for you to retrieve, again, but without errors).  That's not
something that you can avoid with the mail client.

It sounds more like you've got a networking condition that you need to
rectify (the reason *why* the last fetched mail has a problem and
fails).
