As far as I know there are some incompatibilities regarding gnome
(different versions), evolution and may be others.

I use symlinker by Maro Dölle (you will find it in google). It will
install itself as an init script. You put all your Fedora Core 1
specific files in a subdir, eg. .FC1, of each users home dir and
accordingly all the Fedora Core 3 Files into .FC3  The init script will
create symbolic links during boot up so you will see the right files if
you boot FC 1 or FC 3
