Another followup (sorry if this seems this is annoying). I've found the
reason for this. I realise that I was having all kinds of settings related
trouble, and I also found that gconf-editor crashed when run and I
couldn't hit to alt-f2 and bring up the run dialog (and the
control-center->keyboard shortcuts seemed to be empty). After thinking for
a while I realised that the gconf schemas hadn't been installed! I so went
to the /etc/gconf/schemas and used gconftool-2 to install them all for my
normal user:

gconftool-2 --install-schema-file=blahblah.schemas

Now everything seems to work. Terminal bell is back, gconf-editor works
etc etc.

I can't figure out why they weren't installed though. The system was
upgraded using FC3 CDs and Anaconda.

But anyway, I hope this helps anyone else with a similar problems.
